Welcome To GOAPhAR

GOAPhAR is an acronym for Gene Ontology, Annotations and Pathways for Array Research. It is a web-based tool that gives information about gene identifiers with respect to their Gene Annotation, Protein Annotation, Protein Interactions, Biological Pathways, Gene Ontology associations. It also gives identifiers associated from different databases, presence of available microarray datasets, statistical validity of clusters of microarray data and description from affymetrix. The results are displayed in a table and can also be downloaded in the text file.

Components of GOAPhAR

Gene Annotations: It comprises of related identifiers from Affymetrix, Genbank, Unigene, Ensemble, Reference Transcript Identifiers, Gene Symbol and its related synonyms, Enzyme Commission Numbers, Homologous gene seqences, Chromosomal location, available microarray datasets, links to IHOP (Information Hyperlinked Over Proteins) and GeneCards websites that provide additional annotation, literature and publications about the genes.

Protein Annotations: Comprises of Identifiers from Swissprot, Protein Families, Protein Domains and 3-D Protein Structures.

Gene Ontology: It gives the attributes of the gene/gene-products in terms of Biological Processes, Molecular Functions and Cellular Components along with their evidence codes. The links provide organism specific and hierarchical representation of the term along with related terms.

Biological Pathways: Lists the Signaling and Metabolic pathway maps associated with the gene identifiers.

Protein Interactions: Gives the type of interaction of the protein with other proteins along with their associated publications.

Statistical Validity: The statistical validity of clusters that judge the quality of clustering are given by Davies-Bouldin Index, Dunn's Index and Silhouette Index. Any type of clustering result can be used to obtain these metrics.
